I have a simple problem here. I used the Boolean-Subtract between a model and a domain, and used a simple coarse meshing to see if everything is ok.
The result is the meshing is inside in my model and outside of it (see it in the Derive Parts figure). The model is solid and valid. |

When you do the boolean substract uncheck (or check) keep tool bodies as necessary. If necessary yet still, straight up delete the hanging part.
You assign the parts to be meshed, there shouldn't be any ambiguity unless you provided a part that contains an interior and exterior solid. |
