Is there a way to control the numerical dissipation in star ccm+ . I am solving for supersonic flow over a forward step, inviscid case. I get boundary layers like structures near the wall behind the step. I think it maybe due to artificial viscosity.

If you aren't using a 1st order scheme then you shouldn't have an issue with artificial viscosity, but there is a blended accuracy factor you can adjust to get a scheme in between 1st and 2nd order in the coupled solver.
