How can a mesh be generated in Pro Star for a flow taking place through a pipe with a cylindrical bluff body placed near the exit? Will deleting the cells corresponding to the bluff body location take care of flow separation?

it depends on how complex the body is, if it is a regular shape then you should be able to use vc3d but if its a bit more complex you might have to use block structured or even automeshing. Whether it captures flow separation depends on the resolution in the relevent regions.
