snappyHexMesh creating a box inside my geometry (not supposed to do so!)

I'm trying to mesh a geometry from an .stl file. The geometry is a "boat"(more like a shoebox) with two tanks inside (more shoeboxes). The outer tank is connected to the outside by a big hole, and the inner tank is connected to the outer tank by three small cylinders.
I was having problems to mesh the geometry because the 3 cylinders were too small compared to the rest of geometry, and he didn't mesh it. I've changed the refinement boxes and it meshed all the structure. But now it appeared a box inside the inner tank! I don't know if it is a bug or a problem with my meshing parameters. I'm attaching 3 pictures to better explain this problem, and also the files to mesh it by yourselves. Hi.
I've tried to separate the geometries to see if that could solve the problem, but it persists. With each part of the geometry, it comes a face of the undesired box. Only the cylinders come free of undesired faces. I'm attaching some images and the files for meshing by parts. Anyone has any idea why this is happening???
