I was wondering if it is possible to generate second-order irregular waves with waves2foam.

Yes, it would be possible to make that implementation, but it has not been carried out. Feel free to make that extension. Alternatively, you can use OceanWave3D to generate the non-linear wave input. There is, however, still hardly any documentation on OceanWave3D except for a few examples and some journal papers.
