I have made a 3D mesh and I am trying to make a periodic boundary condition. Is it necessary to have identical faces for this to work?

Periodic boundary conditions don't seem like a good fit for the geometry shown in your images.
A bit hard to tell with the limited amount of information, but It looks like you could make it work by cutting the model in different positions. I.e. only use the portion between 0.0025...0.0075m. That should leave you with identical boundary faces, which is a prerequisite for periodic boundary conditions.
