I am modelling a water filtration system where water is passing through a porous material and filtering unwanted particles.

Could somebody tell me how to model in this in FLUENT.

You should use porous model of FLUENT but need to estimate the resistance coeffcients. Check out chapter 6 of ducuments where talks about modeling porous media
