I am not sure if there are any restrictions in WB13. Have you tried to build a smaller cylinder and then scale it up with a body operation?

one more problem is arising, i cant split circle with rectangle in ansys 13. boolean option is not coming. i have to make 3d geometry.

What's the error message? Have you set your tool body to 'add frozen'?
I guess it's also possible when you set your body you wanna cut to 'add material' and the tool body to 'cut material'. |

What do you mean by "square shaped hole at surface"? so you don't want a real hole, but just something you can assign boundary conditions to? Then you should draw the sketch for your square, extrude the sketch and set it to "imprint faces" instead of add anything. That should work. Otherwise, you can also extrude it a little and then choose "project to surface" from the workbench tools. Then, you just suppress the extrude in your flow calculation.
